Paul were you just guessing at what went on during seasons 8 and 9 of the X-Files? Granted they weren’t the best seasons, but there were some scattered quality episodes and good character arcs throughout, especially for John Doggett (Robert Patrick).

Cary Elwes was in 6 episodes as FBI Assistant Director Brad Follmer who stood up for Deputy Director Kersh (James Pickens, Jr.) when Doggett considered naming him in an investigative report. He also disrespected the X-Files any chance he got and had a history with Doggett going back to their New York days. Scully was not his partner, and in season 9 was often a 3rd wheel with limited screen time, except in mytharc episodes that concerned baby William (who officially had the last name Scully). It is said he is named after Mulder’s dad, but Scully’s dad is also William. Scully’s Dad was only ever in one episode alive (“Beyond the Sea” – the great season 1 Ep. with Brad Dourif), and he appeared as a ghost in “One Breath” – Season 2.

And it’s never implied that Mulder and Scully had a prolonged period as a couple or partaking in sexual activity. In the episode “Per Manum” (http://x-files.wikia.com/wiki/Per_Manum) it is revealed that Mulder had given her his sperm to attempt in vitro fertilization with eggs that were saved from before her abduction. That attempt failed, and it was implied that he comforted her by donating more sperm the natural way…maybe once? It is obvious that they had a romantic attachment.

It was evident in how much she missed him and pined for him in Season 9 when Mulder was in hiding, and their kisses when they reunited in the series finale.
